If a net has separate check in's for mobile/portable and base stations, and your running a mobile radio as base, do you check in as base or mobile?

For the authoritative answer, ask net control of that net.

But if that's not an option, I believe a mobile must be capable of moving when operating. Nets may have separate checkins for mobiles because they typically have smaller antennas and may suffer issues from travelling around bridges, tunnels, mountains, etc.

In addition to the above, mobiles may reach their destination in a short while thus it is common practice to handle the mobile check-ins and comments before fixed stations. It has nothing to do with the type of radio that you have.

It's about your location, fixed, mobile, portable not the radio you are using.

The majority of VHF-UHF FM ops using "home" stations are using mobile rigs for that; if you dial back 50 years, they are almost all using mobile rigs for that (Motorola, GE, etc -- "taxicab" radios).

You're still a "home" station, even if you're using a hand-held at home.

A mobile radio designed to operate on 12 V DC can be run as a fixed station with a 120 V AC to 13 V DC output power supply, a permanent antenna. It would be a Base Station by all standards.

A mobile station is in a vehicle with a small antenna that can go driving down the roads.

A vehicle , parked, with a large antenna up high somewhere, anybody's guess ! (Been-there-done-that)
Fixed mobile, vehicular portable ????????
